When a person submits a link, does the recip have to be the directory where the scripts reside, which in my case is a subdirectory, domainname.com/links.

A person has placed a link to my site on his site, using the main domain name, but your link checker isn't finding the link.

In the link submit form is the reciprocal link field (as far as you enabled it). They can use this field to enter URL of the page (the complete URL of the page) where they placed the link. It reads only this single URL, doesn't check any other pages. If it doesn't work, the function may be blocked by your server. In this case I can test and replace it with another functions which are allowed.
